To avoid this issue, you can manually modify the toolSettings.json file in Visual Studio by navigating to
C:\Users(youruser)\AppData\Local\Microsoft\VisualStudio\15.0_(yourinstanceid)\toolSettings.jsonDeleting the .ts array from the extensionToExtension section will prevent them from being nested under HTML files. You can apply the same fix for .js and .css files as well.
Keep in mind that this modification may get undone if Visual Studio is reinstalled or updated.
It seems that in Visual Studio 2017 version 15.6.0, the file name has been changed to .filenesting.json.
I am currently using the Enterprise edition, but results may vary for different versions.
